cis-Prenyltransferases (cis-PTs) catalyze consecutive condensations of isopentenyl diphosphate to an allylic diphosphate acceptor to produce a linear polyprenyl diphosphate of designated length. Dimer formation is a prerequisite for cis-PTs to catalyze all cis-prenyl condensation reactions. The structure-function relationship of a conserved C-terminal RXG motif in cis-PTs that forms inter-subunit interactions and has a role in catalytic activity has attracted much attention. Here, we solved the crystal structure of a medium-chain cis-PT from Thermobifida fusca that produces dodecaprenyl diphosphate as a polyprenoid glycan carrier for cell wall synthesis. The structure revealed a characteristic dimeric architecture of cis-PTs in which a rigidified RXG motif of one monomer formed inter-subunit hydrogen bonds with the catalytic site of the other monomer, while the RXG motif of the latter remained flexible. Careful analyses suggested the existence of a possible long-range negative cooperativity between the two catalytic sites on the two monomeric subunits that allowed the binding of one subunit to stabilize the formation of the enzyme-substrate ternary complex and facilitated the release of Mg-PPi and subsequent intra-molecular translocation at the counter subunit so that the condensation reaction could occur in consecutive cycles. The current structure reveals the dynamic nature of the RXG motif and provides a rationale for pursuing further investigations to elucidate the inter-subunit cooperativity of cis-PTs.

Keap1, an adaptor protein of cullin-RING ubiquitin ligase complex, represses cytoprotective transcription factor Nrf2 in an oxidative stress-dependent manner. The accumulation of selective autophagy substrate p62 also activates Nrf2 target genes, but the detailed mechanism has not been elucidated. Crystal structure of Keap1-p62 complex revealed the structural basis for the Nrf2 activation in which Keap1 is inactivated by p62. The accumulation of p62 is observed in hepatocellular carcinoma. The activation of Nrf2 target genes, including detoxifying enzymes and efflux transporters, by p62 may protect the cancer cells from anti-cancer drugs.

Heme-regulated phosphodiesterase from Escherichia coli (Ec DOS) is a novel PAS heme-sensor enzyme. Ec DOS is active in the Fe^<2+> heme-bound form, whereas it is inactive in the Fe^<3+> heme-bound form. To elucidate the mechanism of the redox-dependent heme-regulated catalysis, we examined spectroscopic and functional characters of site-directed and deletion mutant proteins. We also determined crystal structures of the wild type enzyme under various conditions. In this review, we summarized findings about heme-sensor proteins, PAS domain and phosphodiesterase in general and structure and function relationships of Ec DOS specifically.

Nrf2 and Maf transcription factors form hetero dimmer and mediate the induction of phase II detoxifying enzymes in response to oxidative stress. We determined the crystal structure of Maf dimmer in complex with its cognate DNA and revealed the unique DNA recognition mechanism by Maf. We also determined the 3D structure of Keap1, a negative regulator of Nrf2 transcription factor in response to oxidative stress, by using single particle electron microscopy. Keap1 consists of two large spheres connected by stem region. In addition we found that p62, a selective autophagy substrate, competitively binds to Keap1 and activates Nrf2. Crystal structure of p62-Keap1 complex has been solved and showed that p62 competitively binds to Nrf2 binding pocket of Keap1.

In eukaryotes, protein synthesis is terminated when cells face an emergency such as a shortage of amino acids, stress to the endoplasmic reticulum, and viral infection. Translation initiation in the red cell is regulated by eukaryotic initiation factor 2a (a-subunit of eukaryotic initiation factor 2 ; eIF2α) kinases or HRI (heme-regulated inhibitor). In the red cell, protein synthesis is terminated when cells face an emergency such as shortage of the heme iron complex. HRI senses and mediates responses to changes in the Fe(II)-protoporphyrin IX (heme) concentration. Under normal conditions when there is sufficient heme, HRI does not phosphorylate eIF2α, but when there is a shortage of heme, it acts to maintain the heme-to-globin ratio at 1:1 by phosphorylating eIF2a, which initiates the termination of protein synthesis. Although HRI is reported to sense the heme concentration in reticulocytes or red blood cells the molecular mechanisms, in particular the role of the N-terminal domain in its oligomerization, kinase function, and heme sensing, have remained elusive. In addition, little is known regarding how heme binds to the catalytic domain and regulates catalysis, the stoichiometry of heme binding, and which residues are axial ligands for the heme iron. In the present study, we attempted to elucidate how the concerted reactions of the heme and protein syntheses are coupled by generating the N-terminal truncated mutants, His mutants, Cys mutants and examining the catalytic function, heme affinities, and heme coordination structures. We also examined effects of environmentally polluted heavy metal cations on the kinase activities of HRI. It was found that NO enhances catalysis of HRI, NO recovers inhibited calysis by heme and bilirubin and heavy metal cations inhibit catalysis. The results obtained will be helpful to understand the molecular mechanism of porphyria caused by environmental pollutants.

Cytochrome P450s activate carcinogenetic activities and toxicities of various environmental chemicals including benzpyrene, aflatoxin, haloethanes. However, cytochrome P450s are also involved in metabolism and degradation of various environmental chemicals. Therefore, it is possible that we can construct efficient and useful environmental bioremediation enzymes if the degradation properties of cytochrome P450s can be used. A physiologically important gas, nitric oxide (NO), is synthesized by nitric oxide synthase whose active site structure is the sameas those of cytochrome P450s. On the other hand, there are many sensor enzymes and sensor proteins, where electron introduction, light illumination, bindings of calcium ion, CO, NO, molecule oxygen and various carcinogens induced certain protein conformational changes. The changes became signals that transmit to catalytic domain and switch the catalysis on/off. In the present study, we examined electron transfer process and protein-protein interactions of a calcium sensor protein, neuronal NO synthase. Then, we constructed chimeric enzymes composed of the calcium sensor domain of NO synthase and the have-bound active site of cytochrome P450. We examined efficiencies of electron transfer and catalysis of the generated calcium sensor chimeric enzymes with the an of a novel molecular switching enzyme. It was found that the chimeric enzyme functions as a calcium sensor enzyme. Furthermore, we examined structure and function relationships of a new redox sensor enzyme, Ec DOS. It was found that Ec DOS is also CO and NO sensor enzyme, because the catalysis was strongly inhibited by CO and NO. As the last step of this project study, we characterized potential heme-sensor enzyme, SOUL. In summary, the study provided the possibility to construct novel sensor enzymes with efficient biodegradation properties of environmental chemicals.
