    Abstract Small extracellular vesicles (sEVs) play crucial roles in intercellular communication. However, the internalization of individual sEVs by recipient cells has not been directly observed. Here, we examined these mechanisms using state-of-the-art imaging techniques. Single-molecule imaging shows that tumor-derived sEVs can be classified into several subtypes. Simultaneous single-sEV particle tracking and observation of super-resolution movies of membrane invaginations in living cells reveal that all sEV subtypes are internalized via clathrin-independent endocytosis mediated by galectin-3 and lysosome-associated membrane protein-2C, while some subtypes that recruited raft markers are internalized through caveolae. Integrin β1 and talin-1 accumulate in recipient cell plasma membranes beneath all sEV subtypes. Paracrine, but not autocrine, sEV binding triggers Ca2+ mobilization induced by the activation of Src family kinases and phospholipase Cγ. Subsequent Ca2+-induced activation of calcineurin–dynamin promotes sEV internalization, leading to the recycling pathway. Thus, we clarified the detailed mechanisms of sEV internalization driven by paracrine adhesion signaling.

    Abstract Herein, we designed and examined a series of fluorescent peptide-based probes for turn-on detection of hyaluronan (HA), a member of the glycosaminoglycan family. We utilized two kinds of synthetic HA-binding peptides as the binding unit for HA, and each peptide was coupled with three kinds of environment-sensitive fluorophores as the signaling unit. From the examination of the peptides, fluorophores, and the position and number of fluorophore modification, we found that X7 peptide (RYPISRPRKR) labelled with an aggregation-induced emission (AIE) fluorogen, tetraphenylethene (TPE), at the N-terminal (named TPE-X7) did function as a light-up probe for HA. The response of TPE-X7 was highly selective to higher molecular weight HA in comparison with lower ones, having the possible potential for the analysis of HA size. TPE-X7 was also applicable to the quantification of HA in synovial fluids. Graphical abstract

    Abstract The interaction of the β-coronavirus severe acute respiratory syndrome coronavirus-2 (SARS-CoV-2) nucleocapsid (N) protein with genomic RNA is initiated by specific RNA regions and subsequently induces the formation of a continuous polymer with characteristic structural units for viral formation. We hypothesized that oligomeric RNAs, whose sequences are absent in the 29.9-kb genome sequence of SARS-CoV-2, might affect RNA–N protein interactions. We identified two such hexameric RNAs, In-1 (CCGGCG) and G6 (GGGGGG), and investigated their effects on the small filamentous/droplet-like structures (< a few μm) of N protein–genomic RNA formed by liquid–liquid phase separation. The small N protein structures were sequence-specifically enhanced by In-1, whereas G6 caused them to coalesce into large droplets. Moreover, we found that a guanosine 12-mer (G12, GGGGGGGGGGGG) expelled preexisting genomic RNA from the small N protein structures. The presence of G12 with the genomic RNA suppressed the formation of the small N protein structures, and alternatively apparently altered phase separation to induce the formation of large droplets with unclear phase boundaries. We showed that the N-terminal RNA-binding domain is required for the stability of the small N protein structures. Our results suggest that G12 may be a strong inhibitor of the RNA–N protein interaction.

    We have developed a new class of triplex-forming peptide nucleic acid (PNA)-based fluorogenic probes for sensing of the panhandle structure of the influenza A virus (IAV) RNA promoter region. Here, a small molecule (DPQ) capable of selectively binding to the internal loop structure was conjugated with triplex-forming forced intercalation of the thiazole orange (tFIT) probe with natural PNA nucleobases. The resulting conjugate, tFIT-DPQ, showed a significant light-up response (83-fold) upon strong (Kd = 107 nM) and structure-selective binding to the IAV RNA promoter region under physiological conditions (pH 7.0, 100 mM NaCl). We demonstrated the conjugation of these two units through the suitable spacer was key to show useful binding and fluorogenic signaling functions. tFIT-DPQ facilitated the sensitive and selective detection of IAV RNA based on its binding to the promoter region. Furthermore, we found that tFIT-DPQ could work as a sensitive indicator for screening of test compounds targeting the IAV RNA promoter region in the fluorescence indicator displacement assay.

    Abstract Unlike conventional triplex‐forming oligonucleotide (TFO), triplex‐forming peptide nucleic acid (PNA) can tightly bind with double‐stranded RNA (dsRNA) than double‐stranded DNA (dsDNA). Here, we performed spectroscopic, thermodynamic and kinetic experiments for triplex formation by PNA to examine different binding behaviors between PNA − dsRNA and PNA − dsDNA triplexes. We found 9‐mer PNA (cytosine content of 66%) formed the thermally stable triplex with dsRNA compared to dsDNA over a wide range of pH (5.5‐8.0), salt concentration (50‐500 mM NaCl). Both the calorimetric binding constant and the association rate constant for dsRNA were larger than those for dsDNA, indicating the favorable association process for the PNA − dsRNA triplex formation. Comparison with the DNA/RNA heteroduplexes revealed that the DNA strand was detrimental to the triplex stability for PNA, a contrasting result for conventional TFO. The keys underlying the difference in the triplex formation of PNA with different duplexes appear to be the conformational adoptability and the geometric compatibility of PNA to fit the deep, narrow major groove of dsRNA and the helical rigidity difference of the duplexes. Our results emphasize the importance of both the sugar puckering of the duplex and the appropriate conformational flexibility of PNA for the triplex formation.

    Fluorescent probes with the binding selectivity to specific structures in DNAs or RNAs have gained much attention as useful tools for the study of nucleic acid functions. Here, chloro-substituted 2-amino-5,7-dimethyl-1,8-naphthyridine (ClNaph) was developed as a strong and highly selective binder for target orphan cytosine opposite an abasic (AP) site in the DNA duplexes. ClNaph was then conjugated with thiazole orange (TO) via an alkyl spacer (ClNaph–TO) to design a light-up probe for the detection of cytosine-related mutations in target DNA. In addition, we found the useful binding and fluorescence signaling of the ClNaph–TO conjugate to target C in AP site-containing DNA/RNA hybrid duplexes with a view toward sequence analysis of microRNAs.

    RNAs play essential roles in various cellular processes and can be used as biomarkers. Hence, it is important to detect endogenous RNA for understanding diverse cellular functions and diagnosing diseases. To construct a low-cost and easy-to-use RNA detection probe, a chemically unmodified RNA aptamer that binds to a pro-fluorophore to increase its fluorescence is desirable. Here, we focused on Broccoli, a superior variant of Spinach, which is a well-known fluorescent RNA aptamer that binds to DFHBI-1T and emits green fluorescence. We experimentally characterized Broccoli and predicted that it forms a G-quadruplex–based DFHBI-1T recognition region sandwiched between two stems. Based on this, we designed a Broccoli-based RNA detection probe (BRD probe) composed of a sequence of destabilized Broccoli fused with complementary sequences against target RNA. The resulting probe with its target RNA formed a stable three-way junction, named the MT2 three-way junction, which contributed to efficient refolding of the Broccoli structure and allowed for programmable RNA detection with high signal-to-noise ratio and sensitivity. Interestingly, the MT2 three-way junction also could be applied to probe construction of a truncated form of Spinach (Baby Spinach). The BRD and Baby Spinach–based RNA detection probes (BSRD probe) exhibited up to 48- and 140-fold fluorescence enhancements in the presence of their target RNAs and detected small amounts of target RNA that were as low as 160 and 5 nM, respectively. Thus, we experimentally characterized the higher order structure of Broccoli and developed structure-switching aptamer probes for highly sensitive, programmable, RNA detection using an MT2 three-way junction.

    本研究では、エンベロープウイルスの普遍的な構造、すなわち「エンベロープ内にゲノムが内包されている」構造を特異的に認識する分子プローブを設計・合成し、これらプローブを用いたウイルス粒子解析技術を創出することを目指します。ウイルス構成分子を解析する既存技術とは質的に異なり、ウイルス粒子構造を標的とする新たな分析技術を構築し、ウイルス機能解析・不均一性解明・可視化・創薬に展開しうる基盤技術を開拓します。

    We recently proposed a new strategy for analyzing the siRNA delivery process based on affinity labeling with a peptide nucleic acid (PNA)-based fluorescent probe capable of selectively binding to the overhanging structures of siRNAs (Chem. Commun. 2015). Here, we have successfully prepared a new probe with improved binding affinity and imaging ability by conjugation with a cationic oligopeptide (ChemBioChem 2019). In addition, we have developed new fluorogenic sensing probes for double-stranded RNA (dsRNA) by integrating thiazole orange (TO) as a base surrogate into triplex-forming PNA (J. Am. Chem. Soc. 2016; Chem. Eur. J. 2017; Org . Biomol. Chem. 2017; Org . Biomol. Chem. 2018; RSC Advances 2018). Furthermore, we have developed useful fluorescent indicators for the assessment of the binding capabilities of various test compounds for the internal loop structure of the bacterial ribosomal decoding region of the aminoacyl-tRNA site (A-site) (Chem. Eur. J. 2018; Chem. Commun. 2019).

    In this work, new analytical methods using synthetic fluorescent ligands are successfully developed for the study of non-coding RNA, including trans-activation-responsive region (TAR) RNA of human immunodeficiency virus type 1 (HIV-1), microRNA, and small interfering RNA (siRNA). First, we report on promising binding and signaling functions of thiazole orange (TO) to recognize TAR RNA. We found that TO does bind to selectivity TAR RNA with a nanomolar affinity, and TO was utilized as a fluorescent indicator for the high-throughput screening assay to identify new class of scaffolds of HIV inhibitors. As for the detection of microRNA in vitro, fluorescent ligands are designed and synthesized based on abasic site-binding ligands that are conjugated with cyanine dyes. Furthermore, fluorescent probes are successfully developed based on peptide nucleic acids for intracellular delivery analysis of siRNA.

    This work aimed to develop new strategy of small RNA analysis based on the RNA-binding fluorescent ligands in confined nanopores. Toward this end, we focused on the design of fluorescent abasic site (AP site)-bidning ligands (APLs) in RNA or DNA/RNA duplexes. We successfully found useful G, C, A, or U-discriminating candidates targeting the duplexes. Moreover, new class of light-up fluorescent ligands was developed based on the conjugation of APLs with cyanine dyes. On the other hand, we revealed several unique features of confined spaces inside the silica and alumina nanopores. Especially, exothermic reactions such as cyclodextrin inclusion and DNA hybridization were found to be accelerated inside the nanopores under supercooled condition. Finally, we found possible applications to detect dozens of attomole nucleic acids and analyze their sequences with single nucleotide resolution by the binding of APL-cyanine dye conjugates inside the confined nanopores under supercooled conditions.

    タンパク質に翻訳されずに機能するRNAは,ノンコーディングRNA (ncRNA)と呼ばれる。ここ10年程の間に,ncRNAが関与する生物現象の発見が相次ぎ,生物学の知見が新しいものに塗替えられつつある。なかでもリボスイッチは,低分子化合物との特異的結合によって遺伝子発現調節を行うユニークなncRNAで,抗生物質の新たな標的として,あるいは遺伝子発現を制御しうる技術開発に繋がる研究対象として,特に注目されているncRNAファミリーの1つである。 本研究では,新たな研究領域への新たな分析ツールの提供を目指し,『ノンコーディングRNA,特にリボスイッチを標的とする蛍光性の小分子(リガンド)を開発し,これらの化合物に基づくRNA解析法並びに薬剤ハイスループットスクリーニング法を開発する』ことを目的とする。また,リボスイッチの他,『ヒト免疫不全ウイルス(HIV)のTrans-activation responsive region (TAR RNA)や16SリボソームRNAAサイト』といった遺伝子発現調節に関わるRNAの非翻訳領域を標的とする蛍光性リガンド開発も併せて試みる。 本年度(平成22年4月~5月)は,ピラジン誘導体(蛍光極大波長:~400nm)が抗生物質とほぼ同等の結合親和力でTAR RNAと結合しうることを見出すとともに(K_d=770nM),蛍光性ナフチリジン誘導体(蛍光極大波長:~400nm)がアミノグリコシド類に匹敵する結合力でAサイトに結合することを見出した(K_d=530nM)。 現在,より詳細な相互作用解析を進めており,それらの知見に基づいて結合機能及び蛍光応答特性の改良をさらに行うことで,ncRNAの新しい分析ツールになることが期待できる。
