  12. Plankton monitoring using metagenomics : a case study with phytoplankton

    各県の水産試験場等が1970年代前半から,環境モニタリングを実施しており,動植物プランクトンのデータは蓄積されてきたが,優占種の情報がほとんどであり,レア種や微細な植物プランクトンの情報はほとんどない。2008年から本年にかけて相次いで商品化された次世代シーケンサーの登場により,生命科学とバイオ産業に大きな変革が起きている。次世代型と呼ばれるシーケンサーは,従来型シーケンサーの数百倍~数万倍の性能を発揮する。シーケンス革命の到来により,メタゲノムから&quot;ペタゲノム&quot;という言葉が使われる時代になり,従来の形態情報を重視していたモニタリングのスタイルに加え,大量に得られるゲノム情報をフル活用した革新的なスタイルも導入していく必要がある。近年,ユニバーサルプライマーによるPCR増幅とRoche 454 GS FLX Titanium systemを用いたメタゲノム解析を実施している報告例が海外を中心に増加してきた。その内容は,1) Roche 454における塩基決定の性質上,ホモポリマーでミスコールが頻発することが知られており,PCR増幅時に生じるキメラ配列など,こういうエラー除去をいかに効率良くかつ正確にできるかといった例,2) メタバーコーディングマーカーとして,18S-rRNA遺伝子が主に使用されているが,8個あるハイパーバリアブルリージョンと呼ばれる領域のうち,どの領域が,より正しい系統を反映するか,あるいは変異性の比較,3) 生物群の同定手法は大きく分けて3つの手法が開発されているが,どの手法がメタゲノム解析に有効かを検証した例,4) 他の遺伝子領域でのユニバーサルプライマーとして利用した場合のメタゲノム解析の例,5) メタゲノム解析による海域間の生物多様性比較などの研究報告がなされてきた。本研究では,まずは,Roche 454を用いたメタゲノム解析の手法開発,また18S-rRNAのどの領域を使用することが好ましいかを解説し,その後,開発した手法を用いたメタゲノム解析実践例については,広島湾と石垣島でのモニタリングの結果を中心に紹介したい。

    The closed and lightless conditions of submarine limestone caves prevent benthos having the potential to mix sediments from settling on the cave floor. Thus the sedimentary record may provide an excellent record of climatic and oceanic variability in a coral reef. In this study, we obtained a 43cm-long sediment core from a submarine cave (about 10m long, 20m deep) of Ie Island off Okinawa Island, and estimated deposition rates from the AMS 14C ages of molluscs. The sediment consists of massive calcareous silt and yields coccolithic, benthic, and planktonic foraminifer. The result of 14C dating indicates that the sediment core covers the past 1, 500yrs and the deposition rate ranges between 2cm/100yrs and 4cm/100yrs.

    Because Japanese eels can be found in broad area including headwater stream to coastal area, we cannot determine which area is the most important habitat for Japanese eels. This should be solved for improving habitat environment of Japanese eels. Here, I developed the method for evaluating habitat importance of Japanese eels based on environmental DNA sequencing. In the test field, it is indicated that the upper area of estuarine basin is the most important habitat for Japanese eels. This result suggest that restoration of the upper area of estuarine basin and improvement of accessibility of this area from the lower area are required for recovering Japanese eel population.

    This study aimed to establish the standard methodologies for phylogenetic inferences on the plant groups that underwent rapid species radiation. To this end, two next-generation-sequencer-based methodologies were examined, i.e., RAD-seq and RNA-seq. In the earlier trial of the RAD-seq, we found that the amount of the data output by GS Junior is far from that necessary for consistent phylogenetic study, so we switched to the use of Hiseq 2000. Now we have finished the library preparation and the data processing is underway. As for the RNA-seq, we analyzed the flower-expressed genes and succeeded to find some genes with unusual mode of molecular evolution, possibly because of their association with the plant speciation process. The gene regions were found to have much more information than the standard genes used for the routine phylogenetic studies.
