    More details Close

Infrared spectroscopic techniques of mass-selected neutral clusters and cluster cations in supersonic beams are newly developed by combining a vacuum ultraviolet single photon ionization. The methods are applied to ammonia clusters and unprotonated ammonia cluster cations. The spectroscopic principles of the methods and the infrared spectra of ammonia clusters and cluster cations are reviewed.

We have developed the rare gas jet vacuum ultraviolet (VUV) light source and combined it with the time of flight mass spectrometer having the supersonic jet source. The applications of the VUV light to ionization of various molecules have been succeeded. We have built the optical system which enables to apply the light source to the IR spectroscopy based on the VUV photoionization detection. We have also developed the laser spectroscopic research method of ionization dynamics of molecules and clusters based on vacuum ultraviolet photoionization. Thereby, ionization-induced reactions of various molecules and clusters have been investigated.

Water cluster anions are a model system of the solvated electron. They have two isomer types; one is the interior type, in which the excess electron is trapped in the cavity of the cluster. Another is the surface type, in which the excess electron is bound on the surface. Though the assignment of the isomer types has been performed by infrared and photoelectron spectroscopies, their conclusions have been inconsistent. In the present study, we carried out infrared spectroscopy of large water clusters which hold a cation on their surface through a single contact water molecule. Their hydrogen bond networks are expected to be similar to those of the surface type water cluster anions. In these clusters, the hydrogen bond networks are strongly polarized to stabilize the cation. We discuss the influence of the water network polarization on the infrared spectra. In addition, we try to extend infrared spectroscopy of water cluster anions to the larger size region.

Toward size-selective spectroscopy of the water clusters, the pulse switch system to generate a high voltage pulse was built and applied to the time-of-flight mass spectrometer. The rare gas cell and the mercury cell were made for generation of the vacuum-ultraviolet light. To demonstrate the spectroscopy, we have performed the size-selected infrared spectroscopy for clusters of hydrogen sulfide (H2S), as the model of water clusters. The proton donor ability of H2S has been revealed through the size-selective infrared spectroscopy of its clusters. With these home-made gas cell and high voltage pulse source, the vacuum-ultraviolet pulse field ionization spectroscopy was developed. These methods developed in this study will be applied to the clusters of water.

Spectroscopic studies on jet-cooled molecular cluster cations have been carried out for the following systems ; 1. IR and electronic spectroscopy of [C_6H_6(NH_3)_n]^+ (n=1 and 2) revealed that their stable forms are of s-complex type, in which the ammonia moiety is covalently bonded to the benzene moiety as expected as the reaction intermediate of nucleophilic substitution of aromatics. The similar structures of [Benzene-(Methanol)_n]^+ (n=2, 3) were also investigated in combination with quantum chemical calculations. 2. H-bond network structures of H^+(H_2O)_n (n=20-200) were investigated by IR spectroscopy. It was found that the spectral features of the clusters with increasing cluster size become similar to the characteristic features of water and of ice, indicating the network morphology of the large-size clusters transmutes gradually to those of the bulk systems. It was also found that the spectral feature depends on the internal energy in the species. 3.Structures of neutral and cationic clusters of acetone and of acetic acid were investigated by using IR spectroscopy based on vacuum-ultraviolet one-photon ionization detection. It was found that the keto-enol transition is generated after the ionization for many clusters, such as their dimers, whereas their neutrals are of the keto-form. The isomerization mechanism was discussed in relation to their proton affinities and the potential surface of the proton-transfer coordinate.

Developments of vibrational spectroscopic techniques with vacuum-ultraviolet (VUV) photoionization detection enable to perform size-selective vibrational spectroscopic investigations for neutral clusters of fundamental molecules and unstable cluster cations which can be generated by the VUV photoionization. The spectroscopic methods have been developed by application of scannable coherent VUV lights. The spectroscopic principles have been demonstrated by its application to vibrational spectroscopic investigations of neutral clusters of protic molecules (ammonia, methanol, and acetic acid), acetone of an aprotic molecule, and hydrated formamide. As the results, their cluster structures have been determined. By application of the spectroscopic principle to a tandem-type quadrupole mass spectrometric system, a spectroscopic method with precise size-selection has been established for cluster cations generated by VUV photoionization. Ionization dynamics of the clusters of the protic, aprotic molecules, and hydrated formamide have been clarified by structure analyses of their neutral and cationic clusters with infrared spectroscopy.

Instrumental Development : We have established a new instrument for IR dissociation spectroscopy combined with a tandem Q-pole mass analyzer with an Octapole ion guide. The instrument allows us to size-selected spectroscopy of cluster species with mass size of 2000 amu. We also have developed another new spectroscopic method involving laser double resonance techniques combined with IR and the vacuum ultraviolet light. This allows us to perform spectroscopic investigation of cluster structure of fundamental chemical compounds, such as NH_3. 2. Studies on Hydrogen-Bond-Network Structures : By using the new tandem mass analyzer, we have performed the size-selected IR spectroscopy on the hydrogen-bonding network structures of protonated water clusters with the size upto 100-mer. The results represent that the characteristic spectral feature continues even at 100-mer, exhibiting the network structure characterized by the proton core in the clusters. The resulthas been published in an international journal, as a communication paper. Also the spectroscopic studies on network formations of the water/methanol mixture systems have been performed and the results have been published. By using IR-VUV double resonance spectroscopic method, we have investigated cluster structures of non-protonated NH3 as well as the neutrals, which is the first spectroscopic investigation of the species, so that the result has been published as a letter paper. 3. Spectroscopic Investigations on Novel and/or Extremely Week Hydrogen Bonded Systems : We have found a novel hydrogen-bonded clusters involving a compound with a Si-H group for the first time, and the IR spectroscopic investigation combined with theoretical calculations has revealed the clusters are really formed by the di-hydrogen bond, which is known to occur between two hydrogen sites. The result has been published in an international journal.

  3. Probing the mechanism of the cleavage reaction in catalytic RNAs

    More details Close

Cleavage reactions, facilitated by catalytic RNAs (ribozymes), are essential for RNA processing, i.e. self-splicing and genomic RNA processing of plant viroids/virusoids. Although the structures of several ribozymes have been determined, none of the research could directly report the intermediate along the reaction pathway of the cleavage reaction. In this project, we will capture the reactive intermediate spectroscopically and crystallographically, and present the complete reaction pathway of an RNA cleavage reaction in 3-dimensional (3D) real space. Despite extensive structural studies of the hammerhead ribozyme (HR), the first crystal structure of the HR in an active conformation (the pre-cleavage stage) was revealed only last year by Scott's group, showing its metal binding motif is a catalytic center. This RNA motif had been characterized by our 15N NMR study (JACS, 2002) and quantum chemical calculations (JACS, 2004). Therefore, key spectral parameters to access physicochemical properties of the catalytic center are already available. However, these parameters are merely derived from the structure at the pre-cleavage stage, which is one of the multiple stages of the HR reacti
