    Halodule uninervis plays a critical role in the seagrass ecosystem because its opportunistic traits facilitate expansion and persistence under changing environmental conditions. Yet the population genetic structure and connectivity of this species in the Philippines remain poorly understood. Using genome-wide single-nucleotide polymorphisms (6952 SNPs) generated from MIG-seq data, we assessed clonal reproduction, genetic diversity, population structure, isolation by distance, and recent migration across 10 populations in the Bohol Sea and adjacent waters. Clone detection revealed pronounced spatial variation ranging from predominantly sexual populations with high genotypic richness to populations with strongly clonal populations dominated by relatively few multilocus genotypes. Genetic diversity was generally low to moderate across populations. A geographically separated population from the Visayan Sea exhibited comparatively higher nucleotide diversity and distinct ancestry patterns relative to most Bohol Sea populations. Population structure analyzes showed weak but detectable genetic structuring, with the first two principal components explaining 6.3% and 5.1% of the total variance. ADMIXTURE analyzes showed partially shared ancestry profiles among several populations. Genetic differentiation was low to moderate, with no significant association between geographic distances. These results suggest that geographic distance alone may not fully explain connectivity patterns within the study area. Recent migration analyzes revealed generally high self-recruitment together with asymmetric migration estimates among several populations, including comparatively higher incoming migration into Mambajao. These overall findings suggest a partially connected population dynamics influenced by clonal reproduction, localized recruitment, and regional dispersal processes. This study provides baseline genetic information that may support future conservation, monitoring, and restoration planning for tropical seagrass ecosystems in the Philippines.

    RNA sequencing analysis was performed to develop 16 novel expressed sequence tag-simple sequence repeat (EST-SSR) markers to evaluate genetic variation in the near-threatened halophyte Artemisia fukudo Makino, which inhabits riversides and tidal muds affected by brackish water at high tide. In the four populations examined, the total number of alleles at each locus ranged from two to 13, with an average of 4.3. The observed and expected heterozygosity ranged from 0.05 to 0.64 and 0.06 to 0.72, respectively. These newly developed EST-SSR markers will support the understanding of the population genetic structure of A. fukudo and contribute to the conservation of this species.

    Abstract Adonis is a genus popularly known as ornamental plants called fukujusō, belonging to the Ranunculaceae, and distributed from Europe to West and Central Asia to East Asia. In Japan, four species are recognized, including diploid and tetraploid lineages. In the past decades, some genetic studies have raised questions about lineage boundaries, between Japan and Korea. In this study, we used genome-wide sequencing of a large sampling dataset of Japanese and Korean Adonis species to address phylogenetic relationships between species. We also compared samples according to their distribution, morphological traits, and chromosome numbers. As a result, we identified six phylogenetic lineages that can be distinguished as species, four of these distributed in Japan. Based on the molecular and morphological data, we suggest that specimens from Japan and Korea previously identified as A. amurensis belong to different lineages and should be treated as distinct species. We point out differences between those lineages and suggest a new combination of the name Adonis puberula to describe the Hokkaido (Japan) specimens. We obtained evidence suggesting that Japanese A. multiflora is a sister to A. shikokuensis, including both Japanese and Korean samples with morphological differences that can be explored in future studies. Finally, A. ramosa (fukujusō), the Japan endemic tetraploid species, showed great genetic and morphological variation, as previously reported by other studies.

    Here, next-generation RNA sequencing analysis was performed to develop 13 novel expressed sequence tag-simple sequence repeat markers to evaluate the genetic variation in the near-threatened halophyte, Limonium tetragonum (Thunb.) A. A. Bullock. In the four populations, the total number of alleles at each locus ranged from two to seven, with an average of 3.1 and average observed and expected heterozygosities ranged from 0.00 to 0.13 and 0.28 to 0.78, respectively. Three of thirteen loci had the same homo alleles within populations, however, different alleles among different populations. Compared to other halophytes, relatively low genetic diversity was observed in this species. Further studies are necessary to determine the population demography of L. tetragonum and clarify the cause of its low genetic diversity.

    Recent studies revealed that green spaces in urban areas are critical for conservation of native biodiversity and that assessment of the present flora of green spaces in urban areas is critical for protection of the native biodiversity. The Komaba Campus of the University of Tokyo embraces a relevant green area, located in a highly urbanised area in Tokyo Metropolis (35.66 N 139.68 E, Japan). The total area of this Campus is 25.4 ha, from which, 4.5 ha are covered by vegetation. Although intense urbanisation can be observed around the Campus, new insect species had been reported for the Campus area, suggesting that the biodiversity on the Campus still demands some attention. Differently from fauna surveys, no flora survey has been done for more than 30 years on the Campus. In this study, we have extensively surveyed the plants diversity on the Komaba Campus of the University of Tokyo, aiming for an update of the plants list on this green urban area in Tokyo. The survey covered all herbaceous and arboreous plants growing wild on the Campus. Garden plants were excluded in this survey because these plants were supposed to be cultivated. The final dataset contained, in total, 324 taxa, from which 234 were herbaceous plants and 90 were arboreous plants. The top three taxa are as follows: Poaceae (38 taxa), Asteraceae (34 taxa) and Rosaceae (14 taxa), respectively. This is the first update to the Flora of the Komaba Campus of the University of Tokyo in 30 years and represent an important contribution to conservation of native species in the Tokyo metropolis.

    BACKGROUND AND AIMS: Contrasting life-history traits can evolve through generations of dwarf plant ecotypes, yet such phenotypic changes often involve decreased plant size and reproductive allocation, which can configure seed dispersal patterns and, subsequently, population demography. Therefore, evolutionary transitions to dwarfism can represent good study systems to test the roles of life-history traits in population demography by comparing genetic structure between related but phenotypically divergent ecotypes. METHODS: In this study, we examined an ecotypic taxon pair of the world's smallest goldenrod (stem height 2.6 cm) in alpine habitats and its closely related lowland taxon (30-40 cm) found on Yakushima Island, Japan. Genetic variation in chloroplast DNA sequences, nuclear microsatellites and genome-wide single-nucleotide polymorphisms were used to investigate 197 samples from 16 populations, to infer the population genetic demography and compare local genetic structure of the ecotypes. KEY RESULTS: We found a pronounced level of genetic differentiation among alpine dwarf populations, which were much less geographically isolated than their lowland counterparts. In particular, several neighbouring dwarf populations (located ~500 m apart) harboured completely different sets of chloroplast haplotypes and nuclear genetic clusters. Demographic modelling revealed that the dwarf populations have not exchanged genes at significant levels after population divergence. CONCLUSIONS: These lines of evidence suggest that substantial effects of genetic drift have operated on these dwarf populations. The low-growing stature and reduced fecundity (only 3.1 heads per plant) of the dwarf plants may have reduced gene flow and rare long-distance seed dispersal among habitat patches, although the effects of life-history traits require further evaluation using ecological approaches.

    Background and Aims: The processes and mechanisms underlying lineage diversification are major topics in evolutionary biology. Eurasian goldenrod species of the Solidago virgaurea complex show remarkable morphological and ecological diversity in the Japanese Archipelago, with ecotypic taxa well adapted to specific environments (climate, edaphic conditions and disturbance regimes). The species complex is a suitable model to investigate the evolutionary processes of actively speciating plant groups, due to its ability to evolve in relation to environmental adaptation and its historical population dynamics. Methods: Two chloroplast markers, 18 nuclear microsatellite markers and ddRAD-sequencing were used to infer population genetic demography of S. virgaurea complex with its related species/genera. Key Results: Our analysis showed that populations in Japan form an evolutionary unit, which was genetically diverged from adjacent continental populations. The phylogenetic structure within the archipelago strongly corresponds to the geography, but interestingly there is no concordance between genetic structure and ecotypic boundaries; neighbouring populations of distinct ecotypes share a genetic background. Conclusions: We propose that the traits specific to the ecotypic entities are maintained by natural selection or are very recently generated and have little effect on the genomes, making genome-wide genetic markers unsuitable for detecting ecotypic differentiation. Furthermore, some sporadically distributed taxa (found as rheophytes and alpine plants) were repeatedly generated from a more widespread taxon in geographically distant areas by means of selection. Overall, this study showed that the goldenrod complex has a high ability to evolve, enabling rapid ecological diversification over a recent timeframe.

    PREMISE OF THE STUDY: The aboveground part of one-leaf plants (Gesneriaceae) consists of a unique shoot-like unit called a phyllomorph, which is composed of a growing lamina and one petiolode (a stem- and petiole-like organ). The phyllomorph has three meristems: a basal meristem (BM; involved in lamina growth), a petiolode meristem (PM; required for midrib and petiolode growth), and a groove meristem (GM; contributes to inflorescence and new phyllomorph development). Although the GM has a tunica-corpus structure like a conventional shoot apical meristem (SAM), the vegetative GM of a one-leaf plant does not form any organ primordia and has been considered a defective or suppressed SAM. In this study, we evaluated the nature of the three meristems to reconsider their roles in phyllomorph development in the one-leaf species Monophyllaea glabra. METHODS: Mitotic activities of meristem cells were monitored by incorporation of a thymidine analog (EdU) into DNA. Orthologs of SHOOTMERISTEMLESS (STM) and PHANTASTICA, ROUGH SHEATH2, ASYMMETRIC LEAVES1 (PHAN/RS2/AS1) were isolated from M. glabra, and their expression patterns were investigated by quantitative reverse transcription polymerase chain reaction in combination with a laser microdissection technique. KEY RESULTS: Mitotic activities were detected in all three phyllomorph meristems. Strong expression of the STM and PHAN/RS2/AS1 orthologs was detected in the vegetative GM and BM, respectively. CONCLUSIONS: The vegetative GM is an active meristem that expresses the STM ortholog. We postulate that the GM is required for growth of a phyllomorph by providing undifferentiated cells and/or growth regulators to the BM and/or PM.

    Morphological and molecular variations in Plantago asiatica L. var. densiuscula Pilg. were analyzed to evaluate the genetic basis for recognizing the dwarf variety P. asiatica var. yakusimensis (Masam.) Ohwi. Considerable variation in the leaf size of P. asiatica var. densiuscula was observed, and no morphological discontinuities were found between the dwarf types of P. asiatica var. densiuscula and P. asiatica var. yakusimensis. Morphological analysis of plants grown under standardized conditions revealed that both environmental plasticity and genetic differentiation contributed to the dwarfisms. Molecular phylogenetic analysis of rDNA internal transcribed spacer (ITS) regions and the SUC1 locus encoding a sucrose transporter revealed that P. asiatica var. yakusimensis was genetically unique although the differentiation level was low. From the above results, we concluded that P. asiatica var. yakusimensis should be reduced to a form of P. asiatica var. densiuscula. Furthermore, the geographic distribution of the SUC1 genotype suggested multiple origins of dwarves, and possible hypotheses for the origins of dwarves are discussed.

    It has been known that polyploidization often causes not only cell volume increase but also increased accumulation of secondary metabolites that appears to be linked to higher resistance against harsh environments. But this is mere an empirical knowledge and no supportive data has been reported to date. To solve this, we analyzed difference in the metabolite profiles between diploid and tetraploid of the model plant, Arabidopsis thaliana. First, we constructed tetraploids of Columbia wild type that show duplicated cell volume, larger statue and slower growth rate than their diploid counterparts. Flowcyte analysis revealed that endocycling patterns in leaves of tetraploids were similar to those of diploids. Then we carried out a wide-target analysis of metabolites (Sawada et al., 2009) using seeds and leaves from plants grown under several culture conditions. As a result, differences between diploids and tetraploids varied among seeds and leaves and culture conditions. Interestingly, the contents of amino acids and glucosinolates were significantly higher in tetraploid than diploid seeds. Further analyses on this difference are now in progress.

    We have read total genome sequences for the purpose to clarify the mechanism of speciation for the Solidago which has undergone large-scale ecological speciation in the Japanese archipelago. Then, resequencing was performed for each ecotype, and mapping and mutation detection analyses were performed. As a result, it was revealed that the genetic differentiation of ion transporters such as Mg2 +, K +, NO3- and heavy metals, and flowering related genes is high between populations of serpentine soil and non-serpentine soil. On the other hand, in the comparison of alpine type and forest floor type, the degree of differentiation of flowering genes is low, and candidate genes found from serpentine types may not be involved in early-flowering of alpine type.

    In this study, we analyzed the genetic background of evolution and the molecular mechanism for serpentinous soil adaptation of Aster savatieri. Population structure analysis by SSR was performed on 38 populations including Aster savatieri and var. pygmaeus. As a result, it became clear that the whole is divided into three groups with geographical cohesion. Moreover, it was suggested that var. pygmaeus evolved independently at least twice in Aichi and Mie / Kochi. In addition, as a result of reference preparation with RNA-seq, polymorphism detection, and comparison of gene expression profiles, FRD 3 was searched for as a result of searching for genes with GO related to heavy metal tolerance.

    For clarifying the diversity of alpine plants in the Himalayas, we dispatched six botanical research teams (four to Nepal and two to China) to collect materials, and analyzed them. As a result, we have gotten many interesting findings from the fields of taxonomy, wood anatomy, and molecular biology or phylogeography. We have published the results by 40 papers in scientidfic journals, 24 presentations at various conferences, and 6 books. Moreover, we held two public symposia on diversity of the Himalayan alpine plants, one in Japan, and another in Scotland, UK.
